It's as much to do with housekeeping as anything else mate. By having multiple folders, you can keep stuff where YOU want it to be rather than have a single, overgrown folder as was the case in FS9. My workaround there was to have 2 additional folders outside FS.. FS Active and FS inactive and to see or not see stuff 'in sim' I'd drag aircraft out of the 'Aircraft' folder and drop them into either of the 2. FSX allows you to control what you see in a much more elegant fashion
